Hello Gandolpho,
depending on what you want to do with your matte paintings there are several software choices that would work.
To make a camera move over your matte - so that it appears almost like 3D, you need a 3D animation software that allows the matte to be 'projected' onto simple geometry. Most packages support this. Cinema 4D has added features to improve the workflow of matte painters who project their paintings.
If you need to composite together many elements, such as smoke, haze, or water, and put these into your matte painting, then a compositing software would be used. For still images Photoshop is ideal. Most matte painters use Photoshop anyway to combine photos and do some retouching or painting to create their mattes.
For moving images, either video or film, a program like 'After Effects' works well. Some compositers prefer the subtle control available with node based compositors like Nuke, Fusion, or Shake. Shake is currently very cheap to purchase, as Apple has discontinued development of the software. It only runs on Macintosh computers.
Hope this helps.
